Jotham T. Johnson, the son of Thomas Johnson, was born on February 10, 1806 in Newark, New Jersey. At the age of fifteen, Johnson briefly attended the Bloomfield Academy, which at the time was a seminary that educated those primarily bound for the ministry, and was affiliated with the First Presbyterian Church of Bloomfield, New Jersey. The Bloomfield Academy was founded in 1807, and opened its doors to its first students in 1810. Affiliated with the Old First Church in Bloomfield, the mission of the school was to be a training ground for young men bound for the ministry. The Bloomfield Academy had a reputation that surpassed the academies in both Newark and Orange.
